• He fights monsters in another world (Crazytown/the TV), making occasional pit stops in a room of a specific color (The Red Room/The Velvet Room).
• Assisting him in his investigation are a female who enjoys steak (Emily/Chie), a male of questionable orientation (Thomas/Kanji), and a canine companion (Willie/Fox).
• Along the way, he deals with old ladies (Polly/Hisano), small children (the Ingram twins/Nanako), and nurses (Freckles/Sayoko).

That last one is a bit of a stretch haha, old ladies, kids AND nurses? i'd be surprised if any modern day set RPG didn't feature those things.

Both of them feature creepy-yet-helpful old men (Igor/Harry Stewart)

I noticed this aswell! As soon as you meet young detective in Deadly Premonition I was like waaaaiiiit a minute!
 They're both murder mysteries, both set in small country towns, both have supernatural twist endings, both cover gays, cross-dressing, creepy raper guys- all things that're really rare in most games.

You did not just compare Kanji to Thomas.
