I would have to go with Ezio from Assassin's Creed II.  What does everybody else think?

In general the squad mates from Mass Efffect 2 were vastly superior. Except for Wrex, nobody can beat him.

The one, the only, the Rico! Talk about a level-headed, smooth-talking leader that always does what's best for his team and the mission! He never complains and he's very polite. Also he's a great help in the campaign and always pulls his weight.

 Well at least he would have been if they didn't make him exit-stage-left in such a crappy way. Seriously, he's a Predator with a duel-sided chainsaw staff. Should have stuck around for at least one more game.

Personally I didn't like him very much. He was interesting, but that philosophical twist about his body and soul separated felt for me a bit forced. Samara was the same for me. Bioware hasn't been able to blend philosophy and spirituality in their plots well since Jade Empire.

I also forgotten to mention Niko Bellic from Grand Theft Auto IV. He was the first GTA protagonist I actually liked. He wasn't the one-dimensional tough guy as Tommy Vercetti was, or foolishly arrogant like Carl was. He was a rather deeply flawed, and sympathetic character who wanted out from all the carnage that repeatability occurs to him.

I'd agree with that, Chloe was a good addition to add some spice without changing Elena.   (I'd still choose Elena every time.)

Hm... All of my favorites have already been mentioned. 
 
I nominate the announcer/narrator in Forza 3. His voice, along with the game's menu system, is so calming. I want to have his adopted babies.
