Any Metal Gear Solid story is amazing and I can play them over and over without being bored.

Tons. I loved Fire Emblem 4 for being great, Dragon Quest IV for its unique storytelling method and arousing sympathy with nary a word, Phantasy Star II for being slightly dark and ahead of its time, I could go on and on and on.

The latest story that really impressed me was Lost Odyssey. 
 
The dreams, if you can suffered that much reading on the screen, are amazing. 
 
Like Edge said on their review: "contains some of the most tender writing ever committed to a videogame".

Fire Emblem: Path of Radiance and its sequel Radiant Dawn had the most involving story I've experienced in a game.

Mass Effect  - It's the world and the characters that do it.  The realistic and human base that supports the game allows the pedestal of your Shepard to make his/her own story.  Besides the romantic stuff was really deep for me.  I was in my own world when I played that game.  All I could think about was space, aliens, these characters and how it all made sense.
Bioshock - The story top to bottom was how fiction should be done.  Presentation, content, all great.  The commentary it has on things like ideas of economy, utopia, individuals, and good vs. evil.  I love "everyone is kinda of a jerk" stories.
Half-Life/Half-Life 2 -  The background story here is immense and that coupled with the limited presentation has a really vivid effect.
Deus Ex - Cyber-conspiracy with everyone having their own agenda.  Great stuff.
Dead Space - Really gripping and inhumane levels of dark sci-fi and I loved it all.  The sharp inhumanity of the enemy and the humanity of those fighting them is so good.  The game's presentation of this is subtle but does it well enough that it gets it across.
God of War - A very well done alternative take on Greek myth and actually does it justice.   
Portal - Glados + perspective + cake = awesome story.
Star Wars: Republic Commando - The fact that it actually did something different with Star Wars and justified the prequel's existence more than the movies did. 
Shenmue - I really like it quickly changed from being about avenging your father's death to simply finding out what was the unknown, especially such a benevolent unknown.  The fact that elements such as day-night time cycles and going to sleep and such really sold the story that was there, which wasn't all that out there.
 
It's obvious that my exposure to Japanese games, especially story driven ones have been limited.

 I liked Portal, it was simple but interesting, and I liked the story in Half-Life. I guess I'm a Valve fan.

Peggle's story really engrossed me **SPOILER WARING** At the end, there's Rainbows.
 
Seriously I loved the Portal monologues form GlaDOS, and they way they were woven in subtly without you having to be sat down like a baby and told what's what.
 
I may be alone here, but as much as I love Braid as a game (and I really love it) I found the esoteric story narative in that game to be very patronising, I constantly felt like I was just not smart enough to fully comprehend was I was doing.

Half Life series by Far. Valve has a subtle storytelling method, in that they put little clues in the game world instead of just shoving it all down your throat, I just wish they would let us know how EP.3 is goin. . .

I love the Metal Gear Solid games, but I personally found their stories to be a load of tosh. Except for 3 maybe, and that was pushing it

Yes i love a good story in games like..... Okami, Metal Gear Solid series, God of War, Prince of Persia, Assassin's Creed, Legend of Zelda, Mass Effect, Bioshock, Infamous(the ending at least), Resident Evil, Silent Hill, Heavenly Sword ect...... dont care to explain why sooo yeah :)

Most of my favourites have been mentioned, but I'll add Riddick: Butcher Bay and Hitman 2 to the list. Hitman 2 may seem odd because, well, the story was almost non-existent, but what was there had a profound effect on me. I sympathized with Agent 47.

I am choosing games that are not on the list thus far.   

-Final Fantasy X (Not every game needs a happy ending to have a fantastic story) 
-Final Fantasy VIII (A love story through and through, which is also an amazing action story) 
-Kingdom Hearts Series (nuff' said)  
-The Secret of Monkey Island (The story was really the only thing that had me going) 
-Silent Hill 2 (The scariest and most engrossing game with the best story ever)
