Uncharted 2 if you are looking for a legitimitely good one.
For some reason I also like Dark Sector, altho I know it's not the best game out there.
I like Uncharted 2, I feel like it's better than most, if not all cover-based shooting games I've played, but not because it had good cover-based shooting, so I'd feel weird naming that one.
Y'know I really like what they did with Army of Two: TFD. Some smart changes, the shooting feels great, cool co-op moves, the cover mechanic isn't annoying... yeah I might think that's the best one for now.
I'm mad bored of Gears, couldn't even bring myself to beat 2... had it come out maybe 3-4 months earlier I might have been interested in that kinda game, but I don't think I can go back to it, nor play Gears 3 anymore. Dunno why, it just didn't hold interest.
If it counts, James Bond: Everything or Nothing. It was more of an action game than anything, but it did have a cover system, IIRC.
For a more vanilla answer, probably Gears 2 (although I bet that if I've played either of the Uncharted games, they'd be my answer....).
Gears of War. period. It is a TRUE cover based game. There is no competition in this field. Until you find me a game where the entire AI and Control Scheme is built upon actually taking cover (not that crouch behind a wall shit), Gears will dominate all cover based shooters.
edit: And i mean a true cover system, not some weak ass bullshit cover system.
Uncharted 2 was amazing with it's mechanics. Being able to hang off a ledge and shoot the enemies above you was always fun. I also enjoyed Mass Effect's gameplay, not necessarily for its shooting but for the ability to combine biotic and tech abilities into a battle. With your enemies immobilized cuz of Singularity and having their shields reduced to nothing cuz of Overload made the shooting a lot more enjoyable, considering that you could take out many enemies within a short period of time that way.
