This topic is absurd. I thought video games were supposed to desensitize us all.
I guess my only real emotional connection to games tend to be my sense of relief after finishing a part of a game like Silent Hill or Amnesia. That first breath in what seems like hours is pretty great. I love progressing through stories which is why a lot of my favorite games are RPG's, but they don't make me emotional.
EDIT: Also, the sense of accomplishment I get from Rosetta Stone is pretty awesome... that counts right?
Bioshock- would you kindly/a man obeys, this is more or less the most spell bounding moment in any game iv ever played, it really worked on so many levels, i wouldnt read past here if you dont want spoilers
its not effective just in the games universe but it also gave context to the most basic game mechanic that has been around since the dawn of gaming; why it is your doing the things the game tells you to do. i may be wrong, but im not sure any other game has ever addressed this issue, its just accepted that a game gives you a set of parameters to carry out and you do them in the pursuit of entertainment, or glory or a story or whatever, but in one fowl swoop Bioshock gives this idea meaning and gives you a really emotional moment in andrew ryans death, i was completely floored by the whole thing, it made me consider everything i had done up to that point in the game,
i also wanna give props to Lost Odyssey for its emotional impact on me, i really got into that game, and i dont really like JRPGs that much

The endings of both Max Payne games. Both games are lovely roller coaster rides into depression and anger anyway.
I still remember the final boss battle of Final Fantasy 3 for the Gameboy. The bad guy says something like 'You cannot fight a god!' and one of the heroes in your party responds with "You are gods only in your own minds!" Followed by EVERYONE, from hermit sages to your brain-piloted airship, fighting on your side against the evil gods. It still psyches me up.
Letting the hero land the final blow on Dark Dragon in Shining Force followed by what happens in the ending cut scene.

And I loved the little encouraging speeches that your party members give when you face down Irenicus in Baldur's Gate 2.

@VilhelmNielsen: It wasn't Kate that I was sad about. I was sad about Niko having lost his only shot at actually being happy. I cared about Niko, I didn't care about Kate.
I too don't understand the multitude of MW2 comments, I feel absolutely no connection to those characters whatsoever, my reaction was basically, "well that sucks."
I can't think of a really good one... so I'll just include this messed up one.
