If we only count 2000-2010...then I will probably have to say Bioshock. It may actually be my favorite game of all time...There are some games that I'm not exactly sure about their release and I'm too lazy to look them up...but some possible contenders would be: Deus Ex (but I can't remember if it was 99, or 2000), Morrowind and probably GTA3.

I still think you cannot decide that, at least, from my perspective. There is still plenty of time for a game in the future to grab that nomination, especially one that isn't announced yet. But if I had to pick an upcoming game/one released now, it would probably be Spore.
Edit - I lied, probably Diablo II, or Diablo III (if it makes 2009)
Be better doing it by genre and system. Pc games can be very diffrent from console games and consoles in them self's can be very different natured from one another. Having an "overall" for all of them and all games seems too much.
