The Witcher series comes to mind as a standout among PC game stories.

Try and play Ghost Trick, it's got a great story. I was completely hooked on it with clever twists.
Let me just look at my shelf:
Crisis Core and I think Mega Man Star Force series has a great story but the games are terrible so don't play them
also since someone mentioned No More Heroes (which I never played) there's also Cursed Mountain. I never finished it but it's definitely cool/interesting and was maybe going to mention it in the cool/interesting story thread.

Someone already mentioned Alan Wake, but I'd throw Max Payne 2 and Max Payne 3 in there. 2 is definitely better than 3, but 3 as a noir story is second only to the Fall of Max Payne, honestly.
That's really all I got at the moment. Pretty biased in favour of Remedy, but they're one of the very, very few studios who write proper stories and not set jigsaw puzzles connecting set piece to set piece.

Yup.
In addition - off the top of my head: The Witcher 2, To the Moon, Bastion, Broken Sword series (+ a bajillion other adventure games), Mass Effect trilogy, and Baldur's Gate 2.
As others have said, and as I will say again and again - "To the Moon". It is the best story in a game (and one of my favorites regardless of medium) that I have ever personally experienced. I'll admit that I'm a big soft sap, but that game hit me harder than anything else I've played, and I've played a lot of games over the course of my 25 years of living on this planet.
Some would criticize "To the Moon" as not being a "real" game - there is some truth to that. It's more "interactive fiction" than anything else. But it doesn't matter. As an experience, it's just fantastic. It's extremely cheap too.
I know this was already recommended, but I had to recommend it again, because it is just that good.
Final Fantasy IX had a decent story (even if it didn't make that much sense at the end). Another game with a good story - Spec Ops: The Line and of course, Bastion.
Fallout: New Vegas had a pretty good world and a decent enough story.

Saints Row: The Third is great for humor and just being outrageous.
The Walking Dead is fantastic and will pull on every emotional string you have.

Have you played To The Moon yet? If not you should play To The Moon and then write a blog about it so we can all get a tub of ice cream and talk about our feelings.
