I'd nominate WarCraft and Civilization immediately; I really don't think I'd need to explain the reason for either. Total War would be in there as well, although it doesn't seem to have the high-profile as other games. Fallout of course could be a contender, or even the greatest depending on how Fallout 3 turns out. And we can't forget Half-Life either. Gordon Freeman is probably the closest thing that the PC has to a mascot.

I'm sure I've overlooked some, so please, do recommend others.

i think most people would say warcraft. starcraft is great too, but only has one game and an expansion so far. Half life is up there for sure. some peeps might also say UT or Diablo  something.

That's a really tough question, but if I had to pick one series based on all the games in the franchise...I would have to choose The Elder Scrolls franchise...I absolutely love those games and I probably put 1000+ hours into Morrowind!

Wow, now that is a good question, Now when you say best PC franchise i think of something that is designed first for the PC and uses the PC to its maximum potencial.
So i'd say Half life, anything made by blizzard, Civ, Unreal tornoment and Quake (only because i think they layed the foundations for what MMO shooters are today) and some of sid myers work

"The" single greatest (even though these are only peoples opinions still) seems a bit much to ask,but i'm going to have to go with Wolfenstein. Just because i'm such a fan of shooters and that game really started what we know of as the FPS and how it turned out today,so I have a ton of love for it.

second choice though would probably be Fallout.

They might be good games, but can you say that Counter-Strike and Deus Ex are good franchises? Lets be honest, there's really only one Counter-Strike game. Source, 1.6, and CZ are all the exact same. The one attempt to do anything different with CS, the single-player part of CZ, was terrible. With Deus Ex, you have one very good game, and then you have very bad game; that even you admit too. That does not make a very good franchise.

The Baldur's Gate series and expansions is easily one of the best franchises, and could only be done on a PC.  I'd like to put forward the Ultima series as the best though.  Granted, the last two games were quite a departure from the series, but each game made huge changes, and influenced many games that came after it.  I still consider Ultima VI the first true sandbox game, as you could do ANYthing you wanted...Blocking town guards with crates and killing them with cannons for their armor (when you were still level 1 no less) ranks at the top.  You could even commit genocide on the Gargoyles, eliminating much of the game's storyline in the process.
