Sometimes you just got to root for the underdog. These are the games that are my favorite in their respective franchises despite there being a general or popular pick for a certain #1
Games that wont make it because I'm sure most will agree are the best:
Metroid: Super Metroid

I know many consider Sonic CD the best or Sonic 3 & Knuckles and they're right. Well not Sonic CD of course those people are crazy. Sonic 2 is better in every possible way to the first one but keeps the simplicity that made the original a classic in it's own right. It keeps things simple and thats what I love about it.
The best Contra game and don't you dare bring up that Contra 3 crap. Yes Contra 3 is great but did anyone actually like the top-down view levels? Those were garbage! Anyways rant over. Contra: HC is amazing. There are four playable characters each with their own weapons and in some cases abilities. It even has multiple routes you can take that lead you do different endings. These can be as crazy as you joining the enemy and ruling the world!
This one is here only because a lot of people seem to think Super Mario Bros. 3 is the best. No. This game has tighter controls and more focus on level design than stupid power-ups that let you behave like an enemy (Hammer Bros. Suit)
Another one that seems to get overlooked by a more bloated with filler game. Yes I was talking about Ocarina of Time. I was facepalming for a week when I heard someone saying that Zelda's Lullaby was from Ocarina of Time. Enough of Ocarina. This game is fantastic and set the bar so damn high nobody can reach it let alone top it.
Pushed Mega Man X to a whole new level.
The tone and story of this game was so unique. In the sequels I just felt like it was like a more generic experience like Call of Duty or Gears of War. Yes the gameplay got better but this series is all about the story and atmosphere.
Tops Streets of Rage 2 in a lot if not everyway. The gameplay just feels smoother and there are a few tweeks. A very important one is that you now have a meter that fills up with time. When its full you are allowed a special move that would normally drain your health meter. Besides the new characters are awesome: An old man Android and a Kangaroo!
People just looooooove the original. It's a fine game but still this game just feels smoother and more responsive than the previous one. Everything just got better.
Normally its Mega Man 2 the obvious choice for best Mega Man game. Hell I actually like Mega Man 9 more and that was gonna be my choice. But Mega Man & Bass is once again the just overall better package.
It was either this or Super Castlevania 4. The Metroidvania thing I guess is just more satisfying than going through what seem random levels. This game took what made Symphony of the Night great and gave it it's own mechanics and story.
