I wouldn't say any of these are "can't miss," but here are a few suggestions:
There are a couple Barcades (literally called Barcade) that have a decent selection of cabinets and craft beers, but I prefer the divey Two-Bit's Retro Arcade for my barcade fix.
MoMA has an ongoing exhibit showcasing a handful of retro games. I wouldn't go solely for the video games, but if you're interested in art, it's a great museum.
Museum of Moving Image usually has a video game exhibit (just checked, it's 60 years of sports video games).
Video Games New York is a used game shop packed full old and rare games and consoles. And, I believe Alex and Vinny made a video of their visit when the East coast office was being established.
Also, if you're into pinball, I'd highly recommend Sunshine Laundromat and Pinball. As the name suggests, it's a bar in the back of a laundromat, and is in a cool neighborhood that's off the beaten tourist path.
