Good suggestions. Here's some ideas I had, although they're pretty similar to some things people have already posted.

1. Have Social Links interact with one another - For example, in P4 Daisuke's SL was all about him getting over his girlfriend and getting ready to date again. And in Ai's link she said that she had a crush on Daisuke (if you chose him for the sports link). So if you finished Daisuke's link before you got to the point in Ai's link where she admitted her crush, maybe you could spend the rest of Ai's link trying to get the two of them to go out.

2. Interrupt conversations - It seemed like the main character only spoke when spoken to. So maybe there could be a button that you could press during certain conversations that would allow you to throw your two cents into what your friends were talking about.

3. Let your characters appearance change - Since your persona is meant to represent your inner self, maybe your character and his room could change depending on what persona's you use the most. Like if you use Strength Personas more often then your character would get a buzz cut. Or if you use Death Personas a lot then your room would be painted black or covered in posters for Goth bands. And if you used the Lovers Personas then your eyes would sparkle when you talked to girls. Just a few examples, I'm sure there are better ones.

4. Let your relationship be acknowledged - If you start dating one of the other team members, shouldn't somebody point that out. I remember that in my playthrough I dated Chie, and then a few weeks later Rise started joking about setting Chie up with Yosuke, and I thought "Shouldn't somebody say something about this?"

Chie would be at the top for me. Gotta love a girl that likes kung fu films.
