Hope I didn't miss one (no spin-offs or remakes).
For me it's a tough choice between Majora's Mask and The Wind Waker.
I think I have to go with Majora's Mask though.

Best Zelda Game?
I took my time thinking about this, and I honestly have to say that the two most recent console games are the best that I've played. Couldn't really decide between Windwaker and TP, but if you are comparing them game by game, these two have to be on top. (assuming of course you don't give OOT and MM high grades for what they were in their day)
I'll go for the conventional choice with Ocarina of Time, though Wind Waker is really great too. The dealbreaker is probably the parts with the Triumph Forks and the stealth sections (also I want the kokori not the koroks).
Of the older games I was always a Zelda II fan.
Edit: I forgot about the Oracle games, they are probably my favorite of the portable ones.
Actually since the thread title isn't "Favorite Zelda game" but instead "Best Zelda game" Maybe I should go with the Wind Waker after all.
I liked A Link to the Past the most. I was daunted by the difficulty of Zelda 1 as a 6 year old, then put off by the change in style of Zelda 2, then Zelda 3 came and showed me the light. I also dig 3D Dot Game Heroes.
I also enjoyed Ocarina of Time a lot, but the dungeons are tedious as hell in that style of game. It's why I didn't enjoy Darksiders or finish Twilight Princess.
Never got into the portable ones except for a couple hours of Phantom Hourglass. Would have liked to play Four Swords Adventures if they didn't do that damn GBA link cable bullshit. Tried some Wind Waker but couldn't stay interested.
For me personally it would be Twilight Princess. The only 3D zelda adventure that I actually finished and I very much enjoyed.

Majora's Mask defiantly is the best Zelda game it had in my opinion the best story in any Zelda game and a lot of side quest and gave a lot of stuff to do around the game.
Ocarina of Time is my favorite. A Link to the Past is way up there for me, though I just remembered I have yet to beat it.
I'm one of those apparently weird zelda fans who prefers the up top view ones so either oracle of ages or link to the past
Personally Ocarina of Time, but Wind Waker's visual style still impresses me even though I have passed it at least 3-5 times now. So Ocarina of Time or Wind Waker its still a debate.
I still consider Ocarina of Time to be the best designed Zelda game to this day. I like Wind Waker, except for the sailing segments and the Triforce scavenger hunt at the end of the game. Link to the Past is also up there, but there are certain anachronisms in that game that also bug me to death. It baffles me that people like Majora's Mask, and Twilight Princess just felt like the development team was going through the motions. Really, the rest of the series is very much hit or miss as far as I am concerned (although, I do remember liking the Capcom developed games at the time they came out for the GBC)
Also, I've made at least one observation about Majora's Mask myself. When Skull Kid screams atop Clock Tower, causing the moon to fall faster, the scream sounds a lot like the highest pitched "yeah" in Deep Purple's "Space Truckin'."
Ocarina of Time for me personally. It was more than a game - it was an experience. What I'm surprised to see is MM bringing up 3rd overall (at the time of this writing) when it seems that if OoT isn't someone's favorite, MM usually is. Perhaps it's due to a small sample size (only 73 votes). I'm curious as to what the distributions would be if 200 or 300 people voted.
