I remember having that issue with Uncharted 2. The loading screen went on for 2 mins one time! I started freaking out because I thought my disc was broken or something. I never really did anything to fix it. The problem just went away on its own.
Oh I remember it was pretty long for the first one. But I only played in 5 hour long intervals so I dont remember how long it was for the second time I had to load the game from the start menu

It's a necessary evil, in my opinion. God of War 3 had the same thing, if I recall correctly. Just have a magazine on your coffee table or wherever. It's totally worth not having any other loads.
