The only good one I remeber is M4 Part II by The Faunts at the end of Mass Effect. Shadow Complex's was okay I guess... Oh and Coles rap in gears of war lololol

I would have to say the ending to Portal is pretty cool, though I did like the interactivity of Bayonetta's. Can't say that I have a real favorite though.
I'd say it's a toss-up between Rogue Warrior and Portal. I honestly can't think of any others that were that memorable. The only other ones that come to mind are probably Mega Man 2, Super Mario Bros 2 and ActRaiser.
The already posted song for inFAMOUS and Mass Effect 2 are close to the top too, along with the Ava Marie song in Hitman Blood Money. But overall, nothing gets me closer to tears than MGS's The Best is Yet To Come 8P
There was a game called SiN: Emergence that was pretty mediocre on every level, but the song that played during the credits and in the main menu was awesome.
