Really can't think of much to post. There's tons of games so there's plenty of story abound, allegedly. Spoil a game without telling me the game, characters, or revealing bits.

You overcome amnesia and realize you were the bad guy all along!!

You get your own body back, your dead friend shows up in a helicopter because he didn't die after all, and the dog is onboard with him!

You get your revenge but it's not fulfilling

You defeat a boss demon who was possessing your brother after being lead to an island by someone who looks like your mother.

Humanity actually went extinct, and you're a clone.

You defeat the bad guy after a long journey and find out you changed over time from where you began...critics give it middling scores till years later people figure out all the symbolism and political satire and give it glowing reviews

You like someone and later find out their not what you thought in a twist and things change from where they began

Everything is normal till something happens that changes that status quo and you go do stuff till things are different but a bit finer. critics hate it.

You're the Sith Lord everyone's been talking about

You finally get to the castle the princess is in.

The blind girl's the one who's owned the thing the whole time.
That statue you've been walking past the whole time is a teleportation device
It's all a hallucination, you're being resuscitated after a major hemorrhage, and you're trans
Your sister is your mom (but is actually neither) and is also the end of the world
It's your grandma, who was also your teacher's girlfriend
The bug was real, it's been real the whole time

You know, It's remarkable how my first thought upon seeing the title was "this must be a sometingbanuble thread", and lo and behold...

You realize that you are only the last of your kind in this universe and get an offer from the main villain to go to your home world. However, you reject the offer to save your friends and the villain gets crushed under some asteroids (curious if anyone actually gets this).

That weird clown is the actual villain and he succeeds in destroying the world.

You kill the black dragon because everyone thinks it's evil, then for the sequel the white dragon destroys the kingdom because it turned out they were both evil and keeping each other in check.

(I'd honestly be sort of shocked if anyone knew what I was referring to.)

EDIT--Oh, here's another good one:

In the end you kill God, then take his place and become God, then kill yourself.

The barmaid did it.

You defeat a malevolent god of control by summoning a giant satan and having him shoot the guy in the head

Only two of the island's remaining inhabitants are innocent, but they are probably guilty too somehow so shoot them anyway.

The galaxy was guarded.

You take control.

The doctor was a woman

You banged your sister, you weirdo.

You become the very best. Like no one ever was.

You can finally leave the island after to killing the ghost DJ.

This sounds like either Drakengard or Yu-Gi-Oh! Zexal.

You stop an infected AI by killing everyone whose brain chip was infected and having your memory wiped which then gets replaced by the conciousness of your fallen comrade who was helping you along the way, except you died 5 years earlier, before you died your friend was supposed to help you recuperate from inside your mind but when you died your conciousness was tranfered to him, the events of the game are a simulation derived from both of your experiences until you are wiped and your friend regains control of his mind.

Neither of those is what I was thinking of, but I haven't played either of them so maybe it fits.

A terrible god/monster rip out your heart, leaving you alive and deathless. You find you have a found ability to command and recruit companianly from an etherworld. You are now on quest to defeat god, a monster said to herald the world's end, You recruit three soulless human-like beings whose primary role appears to be to serve anyone who the moister rips the heart out of. If you rise to the challenge of the quest to destroy god, you have the choice to rise as a new god - continuing a cycle without end OR break-the-chain lose imprtality and have your souless companion become human and become you.

This city is actually a space ship and you are all clones because someone put video game code into a weapons platform, and somehow, it's NOT about time travel!

The antagonist was manipulating you using a pre-determined trigger phrase that was implanted in your subconscious many years ago.

The final boss comes out of nowhere.
