I guess it has a lot to do with the game genres, and what each series did for it's own genre.
Metal Gear and Metal Gear Solid are one of my favourite series in gaming, and they had a huge impact on not only stealth gameplay, but third person shooting as well.
Final Fantasy was running along with Mario raising the industry out of the ashes and helping Nintendo become the power house they are today. Also Final Fantasy VI and IX are just too good to live without.
I wouldn't want to give away my Zelda. I love Windwaker, and although it's more of the same everytime, it's a proven formula that is addicting to play and a great experience no matter what. Also, the industy nintendo thing.
Team ICO made ICO. And Shadow of the Colossus. They've done more for gaming with two releases than most studios will do in a lifetime.
Mario reasons have been stated above, intertwined with Zelda and FF.
Then I get to Rockstar, try to think with the same reasoning. The helped define the open world shooter, they tell great stories, and overall make excellent games. I just can't help but feel that without them, something else would have came along, granted due to the GTA clones, and other great open world games. It's still a hard call however.
