I was a big fan of MGS4. However convoluted the MGS plot line got it was still a story with epic about it.

Valkyria Chronicles. There is a cast of 40+ characters to choose from to put in your squad, and their interactions amongst each other made the story feel more authentic. It's got some interesting tensions when you have racist members in your squad and your adopted sister is part of the discriminated against race. Then everything changes once you liberate the concentration camps.

Probably Crisis Core: Final Fantasy VII. It was a super sweet story, and since I've never played VII I didn't know about the sad ending.

I hope you're stoked for Valkyria Chronicles 2 then. The story isn't as strong but it's still good, while the gameplay changes make a huge difference. I played the Japanese version for about 300 hours because the battle system is so well improved. There is a lot of end game content too.

Well, I was stoked for it until I learned it was only for PSP. I like my long ass RPGs to be on a proper large screen.

I honestly can't think of anything, compared to movies, videogames voice acting and scripts are equlivent to porno movies. If I had to pick a game, I would say maybe gta games, I don't know.

Mass Effect. Although I love the second one, I think the story is slightly better and the codex was way more compelling for the first time. 
Other than that I would say Mega man 9.

First my runner-ups: 
 

  • Lost Odyssey - it has a very good story, with sensible and tender moments riddled with jrpg stereotypes, but feels too disjointed, between the short stories and the game plot, even if there is a sound reason for it with
 

  
 still the writing of the two is very differently balanced, making a uneven experience.
   
  • The Darkness - it has an awesome moment when
 

    which is awesome, and one of the high points of the narrative in this generation for me. Still the rest of the game, after the initial surprise, wasn't very interesting. 


  • Nier - It has a great story overall, but unlike the one I considered the best, playing the game just isn't enough to understand most of it. You have to get the book launched in Japan about the game - Grimoire Nier -, be attentive to the interviews of the developers, and give a look at Drakengard, as the game is just that abstract and far-fetched. Also the pacing in the story isn't the best.
 
And the winner is: Alan Wake 
 
I didn't feel Alan Wake had the most surprising story (Nier beats it for me), but it oozes quality and depth, without requiring you to turn into a private investigator to make sense of it all. Everything it wants to explain it does successfully, without answering the bigger issues as a good horror-themed story does, and leaving room for the sequel of course. It stays mysterious enough to make people theorize about the overlaying world while still explaining the entire present predicament. The only really blemish i found about it is 
 
  
To have such attention to detail, to make the world believable, only to have the magic destroyed, just for a moment, by a single trifle aspect. Still all the rest of the plot, and the pacing were really good in my opinion.

Wow, I came here to say Bioshoock then probably Nier, expecting 0 people to vote for that. But yeah you just pretty much summed ip why it's story stuck with me.

Hummm i think there could be made a great debate and thread about games vs movies in terms of stories. Granted that voice acting in games in normally worse than in movies, as it is also much more complicated, and the interactions between the main character and the npcs is generally handled a bit awkwardly,  still despite some really bright and interesting plots, movies i feel have become lacklustered.

portal, braid and half-life 2. 
 
I have genuinely loved and got heavily involved in many console games but these three on my PC are easily the most memorable games that I've played.
