This is such a hard and loaded question.... I'll just use my fall-back answer.
1.) Uncharted 2
2.) Resident Evil 4
3.) Ultimate Ghosts N Goblins
If I were to really think about it then that may change, that's just what came to my mind immediately.

I'm sure a lot of people really like it but to me it's a mere shadow of what Fallout 2 was. It used to be that Fallout 2 would make top 10 of all Greatest Games ever lists and now times have shifted and it's only natural that people first exposed to the series vaunt the new third iteration but I personally don't think it managed to capture the exact special something that kept me going back to the original over and over again.

Games got better. Fallout 2 aged badly.

Because less people played it. Both were great games.
Just be fine with it being called a great game. People who play games now were not always PC gamers. It's all subjective anyways. These people did come back to it and regardless of the context of it in the series, that says something about quality to those people.
I know I ended up on my list with Max Payne 2 instead of Rome Total War, just because I valued so much of the story there and for me that's my favorite thing that a game can do. Part of the reason Deus Ex is my favorite. But Battlefield 1942 and Rome Total War were the games I played the most and that gives them major points for me. Has to be something right for you to want to do that, even when you have other games to play.

I know it's not a particularly perfect game, none in my list are, but I've definitely had some of the best gaming experiences in my life with that game. I still stand behind that it's the best multiplayer/party game on the PS1. Maybe ever, but that's probably just nostalgia talking.
I'd still take one game of Hogs of War over a lifetime of Call of Duty though.

I love Majora's Mask, A Link to the Past and Ocarina of Time too, but Wind Waker narrowly beats them out for me. Great visual style, exploration and tone.
I was into this game for years. I don't usually like RTS's but AoE2 really clicked for me. It was really accessible, had an interesting setting and fun to use units.
Yeah, I don't know what's wrong with me either... This game had its problems but as a whole package with the Chao Garden, the main quests, the multiplayer it was so great.

OMG is that the 3D worms with Pigs game? I played the shit out of that demo from OPSM.
Good god. First two are easy. The third? Not so much.

@Bourbon_Warrior: Yeah it is, and if I remember correctly I had that same OPSM disc. That game still holds up, in my eyes, but of course I would say that. Massively under appreciated though.

Runner ups; The Sims, Red Dead Redemption, Metal Gear Solid 3 Gunstar Heroes, Katamari Damacy, Ms. Pacman, Psychonauts
1. Super Metroid: Never had a SNES as a kid, but damn it if I didn't always go to the kiosk at the ShopKo to play any spare minute of this game that I could. I still try to play through every year.
2. Sid Meier's Civ II and Alpha Centauri: These games blend together for me, likely due to me playing Civ II for 2 years then picking up Alpha Centauri and playing that for 2 years. Haven't played any 4x games since with the same dedication (although I keep spending money on them, dammit!)
3. World of Warcraft: I never was "that guy" who would slough off class and social engagements to play an MMO, but after college I played the hell out of WoW. It was always about the social experience for me, the gameplay was tolerable, and it was fun to raid before Lich King. Haven't really played since before Cataclysm though.
Honorable mention: Space sims! I played a lot of Wing Commander: Privateer, TIE Fighter, and Freespace 1 and 2. (but screw you, Freelancer)
Runners-up: Age of Empires II, Final Fantasy VI, Sim City 2000
1. Neverwinter Nights. It introduced me to RPG's and Bioware
2. The Sims 3. I was a Sims hater before this. Ended up loving this though.
3. Star Wars Galaxies. Played a lot of MMO's but this has a special place in my heart. A lot of great friends and some good memories. Nothing else has come close as far as MMO's go.

Yeah, same here, I've bought a lot of 4X games, almost every Civilization game (except the first, and the first Call to Power), all the Master of Orion games and probably around 20 stray 4X titles, like Star Ruler, Sword of the Stars and Sins of a Solar Empire, but have barely played any of them, and have certainly not spent anywhere close to the time on any of them as I did with Alpha Centauri, Civ 2 and Call to Power 2.

Trying to remember what games I have thoroughly enjoyed is harder than I thought it would be...
1. System Shock 2 - Third computer game I ever played, right after Zoo Tycoon and Command and Conquer. Both good games.
2. Chrono Trigger - Great story, great world, great great. Chrono Cross is good too.
3. Jet Set Radio Future - I think this and whatever racing game came with it are the only games I really played on the xbox.
Some other good games that didn't make my top 3: Half Life Series, Dark Souls, Shadow Hearts: Covenant, Psychonauts, Grim Fandango, The Walking Dead, Dreamfall: The Longest Journey, Elona, Final Fantasy 9, Golden Sun Series, Tales of Destiny II, Musashi: Samurai Legend, Suikoden, The Legend of Dragoon, and Vagrant Story.
Console and PC I feel should be separate... which leads me to want to separate even more, so I won't do it.

3. WoW Vanilla (loved it before expansions, and due to the time I spent playing it, it deserves the 3 spot)

I'm gonna keep my list as is, but how did i forget Halo 3, Maniac Mansion, Eternal Darkness and Psychonauts. I mean.....wow. I love lists like this, they bring back so many good and well some bad gaming memories.
