This is always so difficult for me to put down to numbers, because I love these games very deeply, so closely together, and several others almost as much, but for the sake of this, I suppose..

1. Suikoden II

3. Star Wars: Knights of the Old Republic

3. Silent Hill 2

Oddly enough, all sequels.

Hmmmm...This is really hard to do, I am going to go for the three games which made the biggest impression on me at the time and which I got the most enjoyment out of playing....however this doesn't mean they are the best games. For example I think New Vegas is a better game than Fallout 3 but I played 3 first and it just blew me away.

Also all these three games are from early on in my second golden age of gaming (yes, you can have two) when I just picked up a 360 after a long time out of the game, so did these games make a big impression just because they were the first good ones to come along....who knows?

3. Mass Effect 1 (2 is a better game, but they is something unquantifiably great about the scope of ME1 in my memory - also the big reveal at the end is my favourite moment in gaming)

Edit: Also, looking at the list, you should probably merge the votes for Persona 4 and Persona 4: Golden. Golden is just the slightly updated Vita rerelease of the same game.

3. Phoenix Wright: Ace Attorney (specifically addressing the first one.)

That third spot is pretty tough, though. Ghost Trick could easily fit in there, so could any number of pre-2000 Nintendo games (Ocarina of time, Super Mario 3, Super Mario World, etc.) and Bastion rubs up against it, too.
