@dryker: Yikes, man. I'm not trying to be mean but don't sit there thinking this is just NewRetroArcade and because "you've downloaded other stuff" and "X [crappy] anti-virus said I was clean" that you're clean. Your behavior when trying to acquire this software, and ROMs, and your response to the resulting situation indicates to me that you're likely loaded with malware, and probably always have been.
Do yourself a favor, back up your stuff and do a fresh install of windows. Then purchase a MalwareBytes subscription and NEVER download stuff again without absolutely trusting the source (and if you're ever using a site that makes it confusing which download link might be the real one, never use that site again - extremely common malware tactic that is prevalent on almost all free download sites these days). I wouldn't recommend you download anything, actually, that's not through a user-friendly GUI like Steam or whatever.
You're one of those users that knows just enough to be extremely dangerous to themselves but can't perceive that danger. I'm sorry to put it harshly but you need it.

New Retro Arcade is seemingly clean. The "hoops" you mention is what I can only imagine is having to download a .rar unpacker, such as WinRAR. Furthermore, running the .exe through VirusTotal checks out as clean from 57 scanners tracked.
Downloaded and installed Retro Arcade after last week's UPF. No issues whatsoever.
Sounds like you had a pre-existing problem. Maybe you downloaded WinRar from a site which injects other crud into the program. Or maybe WinRar comes with some sort of toolbar. Or maybe you picked up something looking for ROMS. You have to be incredibly careful with those download buttons. Its incredible how scary the internet is without adblockers. Sorry, web guys, but when you ask why people use them, this is why.
Use RKill. I'd download it from bleeping computer, and I'd be careful with where you click. I'd post the exe, but I don't want anyone saying I infected them. All RKill does is force kill any malicious processes that are running. Sometimes, those can prevent scanners from picking up junk.
Then, I normally run rogue killer. Also available from bleeping computer. It does a fairly good job of picking stuff up in relation to the amount of time it takes to do the scan. Again, I'd post the exe, but I don't want anyone saying I infected their machine further.
Once those are done, a run of Malware Bytes does it.
Also, while you're at it... update Flash. Update Java. If you haven't done that in a while, you may have just been hit with a drive by while looking for your eurotruck simulator 2 speed limit/money cheats.
Should do the trick. I used to clean that stuff up all the time at work. Never had to do it for my own computer; I run a web browser in a VM when searching for my cheat engine files!
The reason I edited this thread title was that after it became clear that New Retro Arcade wasn't this guy's problem, it didn't seem right to have this popping up as the number one search result on Google when people searched for New Retro Arcade. It's still showing up as BEWARE NEW RETRO ARCADE!!! but hopefully the spiders will pick up the name and URL change within the next day or two. Giant Bomb's SEO is excellent, but sometimes it's too good.
