Quick thought here, I just thought of something while I was sitting at my computer. Remember in MGS3, once Snake loses his eye, he gets no depth perception when he's in first person view mode
 
 
Mind explosion. I trust Kojima's team already thought of this and is going to use the 3DS in some fun ways because of this. Thoughts?

That's a good point, and it would be neat, but Snake didn't lose any depth perception, it just made things on the right side of the screen go blurry and dark. I would imagine when they actually have depth perception to work with, on the other hand...

That's an interesting idea, but I don't remember any gameplay impact other than a bit of a dark shadow on the right side of the screen in first-person view. The only time Snake seemed to have problems was in the cutscenes.
