Johnny Cage is a must...Reptile, and Goro. I must say that I would find it hilarious to see Booster Gold in the game.

I'd settle for Martian Manhunter and Doomsday on the DC side.  As for the MK roster,  it needs some Johnny Cage.  The guy goes back to the very beginning.

Why the hell would you want Aquaman? Anyway, I'd like to see Martian Manhunter, that would be pretty cool. Two Face, that dude from Batman Beyond with that green skull suit that could pass through solid objects, Penguin, Bane, and Mr. Freeze would all be great additions. I don't know too many DC figures, aside from the characters of the Justice League. Well, if you added Bane you would probably have to add Poison Ivy, even though I personally think she is a really stupid character.

Yea old school Reptile is the first one that pops up in my mind together with Goro and Kung Lao.

Dude...Wonder Twins.  One would always be in human form and the other would aid him by either being some animal, or some form of of water.  Think of this fatality...er...heroic brutality:  the girl throws the boy (currently a bucket of water) onto Scorpion.  The water then transforms into ice, encasing scorpion and the girl flies up as an eagle, transforms into a whale, and lands on Scorpion, shattering him.
