Going to try and make a list of games that further game-genres in some meaningful ways. It will be alot of personal bias I am sure, but I will try to stay objective as to which games gets added. It will be in no particular order. I'd be willing to take feedback if anyone had some.
First game that did stealth right, and very few games since has succeeded in emulating the forumla.
Metroidvania is a thing nowadays, why? Because of this game.
Open world sandboxy-games, was considering the first or the second but I think the third in the series has been the most influential.
How many FPS-comedy-puzzlers were there before this one? How many are there now? Alot more.
Need to argue this? No, I didn't think so.
First true 3d-game.
Improved upon the FPS-formula in a variety of ways, managed to tell a good story while doing so. Kyle Katarn is one of the more beloved Star Wars-characters of all times.

Not for its influence, not many games are made in its likeness. But it was to me the peak of what FPSs could become, there aren't many games like this and I find that sad.
The most epic RPG-saga ever told?
Historically one of its kind, or well, two. It has a grim feeling, yet manages to do witty cultural satire all throughout the game. Referencing alot of other popular culture at the time.
Think its fair to say modern gaming wouldn't be what it is without CS 1.6, professional gaming certainly wouldn't be.

Didn't influence much, but with the modern version of X-com coming out recently and people going "WHOO THIS IS AWESOME AND SO ADVANCED" I think people should play the original and notice that the new one, while awesome, is a dumbed down version of the original.
Don't think this has to be argued for.
First real basebuilding-game, influenced Age of Empires etc.
First RTS, without it there would be no Starcraft.
