I'm not sure I quite understand what's going on here. I finished the game, started a new game plus, got up to the point where you get your backpack and noticed I didn't have any of my weapons.

So I went checked my backpack menu and saw that the only thing I'd kept were all my upgrade manuals. No firefly pendants, no artefacts, no comics, no nothing. Then I quit out the game, and loaded another chapter later on in the game. I also quit out from there, then looked at my list of saves which included the later chapter I'd just quit out of and that save said I'd collected 36 collectibles (which seemed accurate considering it was about 1/3 in the game). Now, I don't think I checked to see if I actually had 36 collectibles in my backpack after I loaded the chapter as an NG+, but considering nothing appeared in the collectible screen at the point where I grabbed my backpack, I'm assuming they didn't.

To make a long story short, do collectibles not transfer over into an NG+? I'm kind of bummed that weapons don't, for sure, but it would be nuts if collectibles didn't, either. Even Uncharted had that, and that didn't even have NG+.

@loktarogar: Pretty sure I heard you get all of your stuff back. Ill check and get back to you as soon as I can (or maybe someone else can answer quicker)

The weapons you have to get again, they do not just show up in your backpack again. They are upgraded as they were before however when you get them again. As for collectables, you can collect them again, but they still count in your stats that you go them. You only need to get those that you missed. But knowing that is almost impossible, so you might as well grab them all.

Fffffuuuuck. That seems like something they need to fix with a patch, because that shit is bananas. I finished with like 110 out of 150~ or something, and I took my sweat time looking around basically everywhere.
