I really miss the show Invasion. Cancelled after one season and it ended on one hell of a cliffhanger. I'm still waiting to see if she died. :'(
I would have liked to see Star Trek Voyager go about one or two more episodes. End Game didn't wrap it up very well for me.
Terminator: The Sarah Conner Chronicles.
Never thought I'd like that show but... man, it had some great moments.
The obvious would be Arrested Development and also Freaks and Geeks. At least there's an Arrested development movie in the works
Studio 60, Pushing Daisies (1st series better as it was more innocent) and Torchwood. The last 3 episodes were a travesty toned down for the channel change so it even ended on a truly crap note.

Mine are the usual Firefly, Arrested Development and Futrama. Except I also really liked Life and Reaper, both were great shows that had a lot of originality to them.
I'm going for the underdog 4400. It got overshadowed by Heroes, but the writing and world of 4400 was so much more consistent (even if the acting and production value could be a bit...dodgy.) Just loved the central concept, and like a lot of these shows, it ended on a pretty big moment that would have made a fifth season really amazing.
Also will add a vote for TSCC. Show was just hitting its stride when they pulled the plug, and for really stupid reasons too.
Also would love some more Home Movies, but that is just because its the BEST TV SHOW EVER.
