Soo anywhoo, the timeline of DA2 is a consistent push through a whole decade. It starts during the destruction of Lothering, pretty early on in Origins, then leaps forward every so often. Origins is probably around a single years worth, so DA2 is going to pretty quickly move on from a lot of the Origins happenings I'd guess. As for Flemeth, she looks like that... well, just because, really. To go along with the games new strongly promoted style it's fitted itself with. Which should help extinguish any relations you thought that had to Witch Hunt :P
Just incase, though, in Witch Hunt, you find Morrigan who will of ''always'' birthed your demon god child (a glitch on BioWares part). She plans on heading through this mirror, which you may recognise if you played the Dalish Elf Origin story, but before hand you're given the options of either killing her for ''betraying'' you or whatever, following her through the mirror or just letting her go. It's all a mess, though, with like I mentioned earlier your own Wardens decision regarding Morrigan being imported over. As a pack in general, it's a waste of money and time and should be forgotten entirely. Besides, you can't actually import a save from Witch Hunt; it's stricted to Origins or Awakening.
It takes place over 10 years Xei, so during and after O. Also you are meeting Flemeth either before the gray wardens wake up after you save them or right after they leave, it is at the start of O.
