On the action figure it was a flexible rubbery material. Which was completely different from every other character's hair was molded. So I guess maybe that's evidence for a hood.
@mariachimacabre: No, he didn't. But Scott and Harris are going to their second show in August (they're recording it again) and they're bringing Paul F. Tompkins, Kulap, Shelby Fero and I think, Nathan Rabin. I can not recommend the whole series enough. It's only 7 episodes (5, if you want to skip the Analyze Fish episodes) and they're just the best.

Spartan was modeled after oozy ozbourne. The hood was likely due to their not being able to do the hair with the way they did their figures or their not wanting to build a new head sculpt just for Zarathustra.
Also, could it be that he sometimes wears a hood that also perfectly hides his dumb hair? If he's a master of disguise then surely he wouldn't want long, flowing locks showing always since he'd be pretty easy to recognize.
