Super Metroid. 
 
I also enjoy the atmosphere of Uncharted (2). Really feels like a fun blockbuster movie, personally. Also rather enjoyed TWEWY's. Modern-day RPGs are fun stuff.

I think Mega Man Legends had some really great atmosphere.  Somehow they found a way to make the underground tunnels suspenseful and spooky without diverging from the kid friendly tone of the overworld.

Modern Warfare and Modern Warfare 2 are probably the most intense games but the opening section of BioShock and the Fallout 3 wasteland probably take the top spot for actually being creepy and menacing.

Really? no one thinks F.E.A.R had the best Atmosphere, i mean the lighting, the sound, and alma. that game had the best atmosphere especially if you played it on a high end PC and a big monitor when it came out.

I'm rather surprised Silent Hill hasn't been mentioned, but I'd have to go with Bulletstorm (simply based on the demo) in terms of "cool."

Condemned succeeded in making every area scary as shit, even if they didn't throw enemies at you. Especially those fucking mannequins. God damn those mannequins.

people are just naming games they like.  Like really, MW and MW2? Generic war time set pieces with the most generic action sequences possible, is great atmosphere? 
 
I would have too say ME1, and amensia for me.

I would have to agree partly with Modern Warfare, when I first played that game a lot of those sequences were spectacular and intense. 
 I really enjoyed the atmosphere in Amnesia, Bioshock, and Alan Wake as well. Red Dead Redemption would be a big one because the western setting is what kept me playing that game, I did not find the characters and story to be that great.

Well, yeah, the atmosphere it's trying to give is intensity and "real" while going through familiar set pieces of war scenarios, so for people who stated it, I'd say its a rather viable answer.
