For me, I would have likely picked the Normandy from the Mass Effect trilogy, even though I would technically pick anything from the Mass Effect trilogy as my favorite, regardless of what it is.

But the SSV Normandy and Normandy SR-2, specifically? They're both places to hang out at and socialize with my squadmates. I get to know those squadmates, unlock side-quests from them to complete (e.g. loyalty missions in ME2), and bond with them, whether on a platonic level or a romantic level.

Second place goes to that village I've been building and maintaining in Clash of Clans.

I'm not sure this applies but I loved my time in the Devil Garden in Chao Adventure 2 on DC/GC with the sonic/shadow side story. I loved that base and feeding my precious Chao all the cheetahs and fruits to make sure they were up to snuff for my gambling needs. Plus it was such a short distance from the school and Black Market that it was truly prime real estate.....

One of the X-COM games would probably be my pick. Not quite sure which, maybe leaning towards Terror from the Deep a bit.

Really liked the Tiger's Claw in Wing Commander 1 too, with it's jazz bar and the water dripping from the ceiling in the crew quarters.

The Ship in Saints Row IV. It was great to wander and "romance" all my rescued homies. I just wish it crashed less often on PS3.

Castles and the way they're stuck in one spot are boring. The Dauntless from Suikoden 4 is where it's at.

The penthouse in Saints Row the Third thats kinda in the south of the center island, I think it's the first one you get. I loved shooting out the windows when I was running around in there. I loved the random hangers-on that were eating invisible sandwiches or talking on their cell phones in there.

I definitely liked the Normandies. But the Rome and Moscow safehouses in Alpha Protocol also spring to mind.

I really wish more games had home bases.

I like the ship from Ratchet and Clank 3 a lot. Not for the way it looked or anything, more just the set up for the characters and how they played off each other in that setting.

tie between Firelink Shrine and the Nexus.

also, any house you decide to inhabit in fallout 3 is pretty good.

Dorm Lobby - P3
Junes Food Court - P4
Normandy - ME
Mother Base - Peace Walker (although I'm much more excited for the fully fledged version of it in TPP)

Your town from Breath of Fire II. Although you could box yourself into a corner if you recruited people in the wrong order.

I liked the whole sidequest of recruiting and building your base and really like that mechanic in general. The Suikoden games have this as well

Probably the Normandy for me would be my number one. I also liked Great Inagua from AC4 quite a bit.

Also the mod underground base from Fallout New Vegas. Must feed the wall.

The Normandy. Closely followed by the Food Court in Persona 4, then the Dragon Age Origins camp. It looks boring but it's way easier to talk to all your homies there than in the Normandy.

Most recently I'd have to say the Hunter's Dream in Bloodborne. Very beautiful but also very melancholic.

And as many have already mentioned, the Normandy is pretty cool.

A recent memorable one is the house in Wolfenstein. You could throw some knives, play Wolf 3d, and hang out with Jimi Hendrix.

The Nexus from Demon's Souls. I enjoy their realization of the concept of being bound in a very ornate, arcane prison. The music is also really neat!

Also shout-out to your apartment in Silent Hill 4: The Room. The game may not be great but I like their execution of the safe haven suddenly becoming dangerous halfway through the game.
