Favorite: Doom 3 Shotgun was satisfying and reliable throughout the game. L4D1 autoshotty was great for VS in general, got a bit nerfed in L4D2 though.

Would the Flak Cannon from Unreal be considered a shotgun?  A futuristic shotgun in space?

The best shotguns are (in no particular order):
 
Dead To Rights II, Fusil Shotgun: Big, loud bang and a huge range.
Duke Nukem 3D, Dual Pistol Grip Shotgun: Seriously, one of the best shotguns ever.
The Godfather, Street Sweeper, Level 3: Packs an insane punch and is super loud.
Doom 3: Resurrection Of Evil, Sawed Off Shotgun: You can one or two-shot most enemies to kill them since it as two barrels, and the it is incredibly loud.
Resident Evil 5, Hydra Shotgun: 3 barrels. Enough said.
Gears Of War (series), Gnasher Shotgun: Modeled slightly after the 1887 shotgun, this thing is powerful and does massive damage.

Oh yeah, Lost and Damned's Street Sweeper was probably the best weapon in the whole series.

Definitely DOOM for me.

If the Unreal tournament flak cannon counts then I have to vote for that, it's just too epic. 

I've got to hop on the Gears train (Cole Train?) here. While the Halo 1 Shotgun was way overpowered, that game revolved more around utilizing and mastering the M6D Pistol. Gears, on the other hand, was basically all about the Shotgun. If you didn't immediately switch to the Shotgun at the beginning of every match, then you were playing multiplayer wrong. Never in my experience has a game gravitated so much toward one weapon.

In HL2 you can increase the number of pellets that the SG fires...
 
So if you have a pimpin processor you can change it to 10,000 or something and pretty much do whatever you want.
 
It can also be fun to take a wussy computer and see it struggle every time you fire the gun. I tried this on my 3.1 Ghz P4 with integrated graphics and it had to pause for 5 seconds every time I fired.

Gears of War shotgun is so sick.

A good shotgun is my weapon of choice in almost any shooter. However the one that impressed me the most is probably the one from Gears of War.

Doom is the all time great, and Borderlands does have some sweet shotguns.

Serious Sam's shotgun is like a sniper rifle that blew fools to bits. That is one serious shotgun.

I got some rather outstanding shotguns in Borderlands (one Hunter's Shotgun that works as a fast sniper rifle or a slow assault rifle), but the most memorable one for me is the one from Quake 2. The sound, the feel, the chunks flying everywhere!

The modified one in Duke Nukem 3d (you could mess with the ini which made the pigs fly through the air)

Spas-12 in MW2 is really awesome. Not the best performance-wise, but very good feeling to shoot with.

I'm riding the Doom buggy.  Rounding a corner and saying "Hello, girlfriend." started right there.

I measure all shotguns in all video games based on their "ch-chk" noise and how beastly and satisfying it sounds.
 
By this criteria alone, the SPAS-12 from Bad Company 2 is the best video game shotgun I have ever seen.

Resident Evil 4 shotgun was a lifesaver.

Counter Strike shotgun is pretty useless if you are against experienced players.

The Resident Evil shotguns versus the Doom shotgun, it's a tie for me. Both are life saving and at the same time very satisfying, can't pick one.
