will the +21% apply to my skills too? or just the weapon?

You're weapon damage applies to your skill damage so if I am understanding you correctly then yes it will also up skill damage.

I belive that if a weapons stat is Weapon damage +% then the DPS it shows will already have that % factored in, so your 550 dps weapon is after the 21% is accounted for

I'm pretty sure the DPS is already calculated on the weapon- so they would be the same

All item affixes are factored in to the DPS. They are listed so that you know what went in to calculating the DPS. Apart from affixes which boost stats like strength and dex.
