I was receiving no errors or conflicts with the Cloud Sync. Every time I quit or restarted, it sync'd normally with no reported errors. I think it was related to starting the game while it was "playable" but still downloading. It has been fine since re-downloading. Having a lot of fun with it, but man, did it take some shine off the apple having to replay the drop-pod mission 5-6 times because of the bug.
UPDATE: I was able to get it to work by doing something that most probably can't. I have a windows server that automatically does nightly bare metal backups of the client PC's in my house. I was able to restore my old save files in the my documents folder. That alone did not work though as continue was not available, only mission select or new game. I then tried restoring the game data for the old version of Titanfall 2 in the program files directory. That along with my old save from 2 weeks ago did the trick. It seems my checkpoint save file was not compatible with the latest version of Titanfall 2 so the game just omitted the continue option. Restoring the old version of the game allowed me to continue with the old save data again.
Most will probably not be so lucky. EA really needs to correct this. For some, losing game data probably means putting down the game forever.
