I am at the part where I have to go and get help from all the places for that one place, anyways, my weapons are rusty and I need to know where to go to get them restored, I also need help opening up this ships treasure box, all the crew members are dead cuz they attacked me for getting on the ship ... I ran and some guards saw them and then the guards attacked and killed them.

As for restoring weapons from their rusty status, it is not possible. Rusty weapons are low-grade, and as such I recommend you try and find some enemies, kill them and check what they drop. Make sure and do some levelling up as well - the good stuff only drops when you're higher levels. Level 15 and up is a good benchmark for when the really decent stuff turn up. When you enter one of the Oblivion Gates, kill some of the Dremora and check their drops. Considering the fact you're likely not extremely high level at the moment, I recommend you toss some of that rusted gear for some Dremora stuff. Heads up though: Dremora weapons weigh more than their human counterparts. I'd suggest a sword or claymore if you can find one, but take whatever your character build is most suited to.

You can't be talking about Kvatch I don't think, because it is destroyed when you start the game (there's a quest there that you should do). I don't know which ship you are referring to either, but I am assuming it is one of the pirate ships in the game. If I remember correctly, the Dark Brotherhood send you to kill someone aboard a pirate ship, so is this what you are referring to? If it is, you don't need to grab anything from a chest. If you want into a chest though check the corpses of the deceased pirates and see if any of them dropped a key or something. And even if they didn't make sure you swipe one of their cutlasses, because those things are reasonably decent - better than the rusty weaponry you're using, at the very least.
More details about your problem at the moment would be nice though. You could tell us your level in-game, and give more detail as to the situation you're currently in.

I said you could because the weapons you use get old and rusty and eventually break and you can use tools to restore them. I want to do this to some weapons that have gotten old.Oh, you're talking about durability. You can repair it with repair hammers, or just go to any vendor and you can click a button for repairs. If you're in the fighters guild, the fighters guild merchants will repair stuff for a cheaper price I believe.
