Confused?!?! *Spoilers*

I've just done a mission where you play as joker and all the crew except joker and the main guys get taken by the collectors does this mean there all dead? ( Kelly chambers the Dr the engineer dudes)

No, just keep playing. Also, this should have the game's title in the thread title, due to that glitch. 

Just wondering home come this event is never mentioned in the giantbomb guide is it possible for this not to happen?

Yeah, I was shocked when I played as the Joker too, I kinda missed the Batman gadgets.
