The final scene of Sanjuro. So goddamn powerful. Toshiro Mifune may be the biggest badass of all time. I loved the movies Yojimbo and Sanjuro so much that I changed my avatar.

Ah that is fantastic, you know no matter how crazy he gets or what he decides to produce he made those movies and they really are something so George always gets a pass in my book.
The Matrix. While full of great scenes, the one that always gets me is simple. When the helicopter get shot, Morpheus and Neo get dropped on the roof of a building. The slow mo shot of Neo wrapping the cable around his arm is genius.

I KNOW! That is maybe my favorite film score of all time. Thomas Newman is a genius.
I love the beginning of A Clockwork Orange, with Alex's classic Kubrick Stare. I'm also very fond of the Staredown at the end of the Good, The Bad and The Ugly.
@SaNdMuNkEy: Have you seen Barry Lyndon? He did that one right after Clockwork and it has quite possibly the saddest, most depressing and emotional scene I've seen in a movie. If you haven't seen it, watch it and don't read the spoiler. If you have then you'll know what I'm talking about.
I always forget about the Binary Sunset until I'm actually watching Star Wars, and then I get chills down my spine and tear up without fail. There's definitely no thirty-second scene that's better in film.
Others that come to mind are the part of Dead Poet's Society where Robert Sean Leonard's character exits the film, the scene with dumb-ass Brett in Pulp Fiction, the opening scene of Inglourious Basterds, the finale to Fight Club, the Battle of Yavin IV in Star Wars, Lacrymosa in The Godfather, the Battle of Omaha Beach in Saving Private Ryan, and "My Name Is Neo" from The Matrix.
There are so many and I liked many of the selections people have posted. But Uma Thurman getting stabbed in the chest with a giant needle was just nuts during Pulp Fiction.
There's too many to narrow it down to just one. There's the English, motherfucker and Zed's dead scenes in Pulp Fiction, the 88 miles per hour scene in Back to the Future, the You talkin' to me?! scene in Taxi Driver, every scene in Scarface, most scenes in The Big Lebowski, the opening scene in The Godfather, the DOOO IIIIIIT!!!!11!!1!! scene in Watchmen and many many many others.
