To keep this list succinct, I'll choose the favourite of any franchises to represent the entirety and mention the others in comments. There are also many, MANY games that I simply haven't played (several of which are in my steam account). The list will update as I get around to them if I feel they should be there. Games that I understand should probably be considered but aren't due to my gaming gaps.
I forgave all of the issues with the first Borderlands' PC edition and it was my favourite game for 2 years post release. This game has removed virtually all of them and added an entire new level of polish.

I could easily swap in Arkham Asylum for it's innovation in real time action combat, but Arkham City is packed to the gills.
The innovation of Assassin's Creed and the fulfilled promise of AC2, plus a truely unique multiplayer.
