As is the series tradition, Ratchet is able to wield a number of weapons that have unique abilities. Into the Nexus is no exception as the newest entry in the series features the Winterizer and the Nightmare Box. The former turns enemies into snowmen while the latter is thrown to scare and distract enemies. Ratchet starts with the Omniblaster and can consequently purchase ten more weapons from the upgrade shop. Additionally, finding nine blueprints will yield Ratchet the Ryno VII.

All twelve weapons are upgradeable. Upgrades are free and are gained from continuous use of each particular weapon. During the first play through, all weapons are capped at level 3, at which point the weapon gets a new name. Upon completion of the core game, a challenge mode is unlocked. This is the only way to get the Level 6 version of each weapon, referred to as an Omega Weapon.

In addition to level upgrades, which provide new abilities, Raratanium can be used to increase specific features of the weapon. These include things like range, amount of ammo, number of bolts per kill, and other weapon specific upgrades.

Along with the twelve weapons, Ratchet's trusty Omniwrench makes a return. The Omniwrench can be used as a melee weapon and is utilized as a puzzle mechanic throughout the game.
