Had a chest full of dragon bones in the house at Whiterun. I decided to decorate every room possible, come back and there is no chest anymore. Make sure you pick up everything before decorating.

By decorate, you mean pay the dude for upgrades? I upgraded my Whiterun house and my chest remained in tact with all of my stuff. Maybe your game glitched?
Pretty sure the chest is supposed to be there with all the stuff. I upgraded my house while it had stuff in it and it stayed there.

Is there any way to reset the decorations in a house you own and already payed to decorate? My house in Riften was fully decorated, but then one day I came in and it was a fucking mess. It was like the companion that was living in the house just up and knocked everything to the floor.

Hmm.. I'll look again tonight but I remembered that the chest was in the bedroom and there wasn't one there anymore. Hopefully I just overlooked it.

Same thing happened to me, but in that city built into the mountain. I had enough to purchase all of the decorations outright and everything was fine until I managed to get a housecarl. Dude messed the place up! lol

I'm pretty sure all house upgrades except for that one only add stuff and don't remove anything.
I think it may happen on its own after some time. I knocked a ton of shit off the initial shelves and surfaces in my house early on, and the other day all the cups and bowls and food were just sitting back where they were supposed to be when I came back to drop off some loot.@DougQuaid said:

Context Free Warning:
If you are doing the DB quest, don't bother using their chests for storage - they are unreliable and will after a certain point 'forget' all your stuff. Get a real home.
