Anyways, I specced up Varric so that there would never be a chest that he couldn't unlock--something that plagued my playthroughs in origins. So, I got him up to 40 cunning, yet I only saw one master chest in my entire playthrough. I did most of the game's sidequests, despite some for companions I didn't really use. Anyone else felt slightly misguided?

How many Master Chests did you see?
Yo, Isabella's got a pretty boss chest.
This is interesting to know because I was having that problem in this game during Act 1 and the beginning of Act 2. I finally had gotten Isabella's cunning above 30. But if there are only a few master chests, then I'm not sure I see enough reason to drop further points into cunning.
And I had to really refrain myself from making an innuendo. I doubt others will be so self-controlled.
Like four of them and I wrote them down.
- In the Blooming Rose in one of the rooms upstairs
- At the Docks in the SW corner during nighttime
- In Hightown in a hidden path (not drawn on the map) in the SW corner during nighttime
- In the Hanged Man next to "A Friend" during nighttime (though I'm not entirely sure you have to have it set to nighttime)
And a few others that really weren't worth it, not that I'm saying these particular ones were worth it but they do hand you some experience
Really wish a mod for unlocking chests without a rogue would come out like DA:O so I can actually open them.
A few, nothing special in them.
Cunning is a stat I would say either coimpletely ignore or go full out on. A main character rogue can benefit greatly from cunning.
I've encountered, perhaps, 3-5 of them in my initial playthrough.
One of particular note (lite-ish endgame spoilers) had me 'very' interested:

To add to this, I believe there's one at the beginning of the last battle. I'm also fairly certain I ran into two during Merrill's final trial and the Bone Pit.
