Exactly, I'm worried that making all future persona games have two gender options will put limitations on the story and events. (scenes from P4 like the camping trip and amagi inn wouldn't work with two genders)

I think if Persona 5 has a female lead that would be pretty cool, as long as they keep it only from a female prospective.

if by side project you mean a whole new storyline, then i hope not because i do have other things to do with my life then play persona games.

In my opinion the male side is the official story plot when considering the overall fiction of the persona series, and the female is an alternate reality what if scenario.

I agree. Buy Persona 3 FES, play it, and if you want more get Persona 3 Portable and play as the girl. 
 
 
But I had tell somebody who has never played P3 to ownly buy one version, I would say to go with FES.
