I'm not sure a game can only count with mods, shouldn't the game be able to stand on its own? I'm gonna have to go with KOTOR as well, but give an honorable mention to Republic Commando. There was something very neat about that game, and it's especially tough to make a great Star Wars game without having the protahgawnist being a Jedi/Sith.

Damn how did I forget about that? That definitely ranks a close second.
It's a tie between these 3: - KOTOR (the first one because the second one sucked ass, the people making it thought it was "cool" to be all dark and confusing but they forgot the core appeal to Star Wars) - Republic Commando - Battlefront 2
I wanted to like Republic Commando, but it never felt as amazing or as epic as it should have done. Reminded me a lot of Star Trek Elite Force, a good FPS if you like the series, but pretty sub-par when compared to other games in the genre.
I have not played KOTOR yet, but it's on my computer and I'll get to it one day. Of the ones that are not KOTOR, X-Wing and Tie Fighter are easily the best.
Jedi Outcast. It had a combination of a good story with a character I really liked, and awesome gameplay that I miss. I have played that game over twelve times.
KOTOR at a close second, because that game was just engrossing as hell. A true precursor to the Mass Effect legend.
Jedi Academy for third. It was an excellent and logical extension for the "Jedi" series, but by the time it came out it was dated and the story was flat and uninspired. Still loved cuttin up dudes though. I've ran through this game probably more than any other game I've ever played, but it's so short that it's not really hard either. With more money and effort put into it, this game could have been first.
