I have to wonder how the Space Engineers planet update and other games like Elite: Dangerous or even Starbound coming out first will affect this game's performance.
Seems like there have a been so many alternatives to No Man Sky's style of game that released very recently.

Just to advise Alex on espionage. There are a couple ways to boost your ability to generate successful cover ops.
The first is the old way which is your National Project. It requires you to pull some of your spies out of active duty and sit them in headquarters to give a success bonus.
Second you can use a number of the new covert ops personality traits to help you succeed. Top out the trait the reduces time required to perform the op (also comes with built in safety) and then I believe there is a political or military trait that boosts performance.
Always remember that the AI will try and stem your tide of spy attacks by placing their agents inside cities with high intrigue. Placing an agent in a city reduces the intrigue level every turn. This happens more frequently in the capital city. Stick to smaller satellite cities that are less likely to have buildings that increase covert defense and less likely to have an enemy agent waiting to capture/kill you.

That's one of the many plot holes going on.
It's not actually a plot hole. There is a very good story reason for it and to find out you have to keep playing (watching).
I'm just starting episode 4 and it's been addressed through reading a file in episode 3. Something I could see them missing or glossing over, especially if they're towards the end of the segment and wanting to cut it. Game's similar to Gone Home where reading everything really helps you get the most out of the game, and probably one of the things I like most about it. Anyways, do they go further into it in 4 or 5?
It's not really explained outright but there are story reasons why this would occur and certain dialogue trees and found information will give you enough to put two and two together. It's not super important to the core plot of the game but I will say that legally missing requires a certain organization to make it official.
