Hey, I finished off Assassin's Creed III and I have played every game in the series. However, I was a bit confused about the ending. Spoiler below

So Desmond's options were Free Juno to save the world from solar flare and give up his life or let the solar flare do it's thing and try to rebuild society with Desmond as some sort of Jesus-like figure? I know that the Apple allowed them access into the temple with Juno, but what the heck were the Assassins and Templars fighting about all this time? Minerva or Juno (forget who) mentions that if their fighting didn't go on so long this could've been avoided. What exactly were they fighting about. When did they learn the end was coming?

I thought I had a good handle on the ending til I read that. Thanks.
