Wait, isn't The Battle for Everyone's Souls the regular battle theme? Anyway, I honestly can't pick a single track, simply because there are so many awesome tracks out there.

How many people delve into the obscure shit? How many people play games like Cocoron, Faria, Valis II, Panzer Bandit, Evil Zone, Romancing SaGa, and a bunch of other games?

Xenosaga 3: Hepatica. All three xenosaga games have had great music. But as for why this boss battle song sticks out the most, just listen to it.
This still gives me the creeps today
I still get chills every time I hear this music and the memories of that fateful day flow back. The first time I made it to that boss and this music came on is hands down one of my most memorable moments of ever playing video games. It took so much effort to work my way towards being a high enough level to tackle that boss, and when I finally did it was just such an Epic battle to behold. I remember that whole event being larger then life for me at the time.
Megaman 2 has an awesome boss battle theme :)
