Most games just don't know how to have a proper conclusion. What are some that buck that trend? I think Resistance 3 has a pretty good ending. It's happy and conclusive all at once.

Also.. Max Payne's ending is brilliant, and I really enjoyed the endings of Portal 2, Black Ops (one of the best stories in a video game IMO), The Witcher, Assassin's Creed 2, Total Overdose, Uncharted 2, Half-Life 2 and GTA 4.
Either end of Knights of The Old Republic, both where pretty good. The dark side ending was especially sweet.
Metal Gear Solid 3, Silent Hill 2's Water ending, Final Fantasy VI
Red Dead Redemption has the best ending of any game this generation.
Classic Nintendo endings are generally pretty good, Zelda, Mario, etc. I like how they give you a retrospective of everything you went through and thus provide a nice sense of closure. I'd say Zelda: Links Awakening is probably one of the most memorable endings ever.
On the more modern side: Mass Effect 1 was pretty good, it has a big cliffhanger for sure, but it cleans up it's core plot very well and the final is fantastic.
Silent Hill: Shattered Memories also has a pretty nice ending.
In general however good and conclusive endings are pretty rare these days and even the two modern ones mentioned above are not fully satisfying, as they bring you to the credits a little to early and miss the longer epilogue that made the Zelda endings so nice.

You seem to be confusing Bioshock 1 mid point and it's ending. The ending was rather weak compared to the mid point of the game.
The Main Assassin's Creed games because they know how to make some weird ass shit.

Red Dead Redemption had an awesome ending. That's the only game I remember finishing and going "Wow, that was flipping awesome!".

Ico & Shadow of the Colossus are pretty cool, and also recently re-released, so...
Second Sight. Seriously, go check it out. It's 4 to 5 hours, it's on Good Old Games for 9.95. Go get it.
Legacy of Kain: Defiance. Amy Hennig wrote this series before she did Uncharted. It's awesome. Start on the first Soul Reaver and take it from there.

What on earth are you talking about? The ending to Mass Effect 2 may not have been as "ooo and awe" as the first (at least to me) but I believed the main campaign was a blast. I loved the crew member quests allowing you to get a better background story and not to mention the main fleshing line was fantastic. The third has me hyped to finally see the "end" of one my favorite fictional universes.
The World Ends With You, Kingdom Hearts II, Skies of Arcadia.. I guess I like heart-warming endings.

Resistance 3 did not end well. It was not nearly as bad as Killzone 3's ending, but it was really kind of boilerplate and unsatisfying.@Spoonman671 said:

A game with a good ending would be Resistance 2.
MGS3, Portal 2, Red Dead Redemption, which have been said. I also like how Phoenix Wright: Ace Attorney ended (the 4th case being the ending).
God of War 2's ending wasn't amazing, but I think it deserves mentioning just for being a good cliffhanger ending.

GoW 3 - Finally Kratos gets his! And hopefully its the last time we see angry Kratos.
Halo: Reach - The part where it shows the elites swarming you and the eulogy Dr. Halsley gave at the end was sooo emotional
Shadows of the Damned - The ending kinda explained why the demon was so into Garcia's girl and will make you more excited for the continuing adventures of Garcia Hotspur. Sadly. There won't be a Shadows of the Damned 2 =/
