What does the thanix cannon upgrade do?

I went back on a second playthrough, only this time i bought the thanix hand cannon. the thing is, when i redid the suicide mission the same stuff happened. what should this upgrade do?

To answer your question it is one of the upgrades that are important in the final sequence after you pass through the omega 4 relay.  Other than that it has no purpose.
