Half-Life is a legitimately good choice. Also Uncharted. I'd say those are really the only two legitimate ones up there for me; I could see someone voting for Zelda or Assassin's Creed or Halo or Bioshock, but the rest don't really stand up as well. I mean, there's no linked story across the Final Fantasy franchise.
Also, Metal Gear isn't up there for a reason, people. (Actually, I take that back. If you like it, you like it. It's none of my business. I just foresee that choice coming up.)
I love all of SMT, but the Persona series in particular by far has some of the best stories around now days. They have a lot of anime cliches, but their stories really feel genuine and that's what makes them really cool.
From that list, Diablo. I love all the rich Blizzard fiction in that universe, and you just don't come across great demonology and dark story telling of this quality in many games.
In no order: Shin Megami Tensai Final Fantasy Metal Gear Solid Silent Hill and even though it's really new...inFamous. The ending of the first game sucked me in so much. There's so much mystery in that story it's hard not to love it.
But my all time favorite? Well, I'm going to get so much hate for this, but...Kingdom Hearts.
Resident Evil for me, it's been my favorite franchise since I was a kid and played the first one. Although, the story of the 5th did put a huge damper on the story.
Wow, the more I thought about it, the more I couldn't come up with a good options. Even the games I thought of having good stories I wouldn't consider to be a favorite based on story alone. And I think single games tend to have better stories than a series that has become a "franchise."
Half-life is my best choice on the list. Mass Effect the best I can think of.

The gears story isn't trash, just simple. No need to needlessly complicate something.
A bunch of games for me. I liked the settings of Dragon Age or Mass Effect but the stories were pretty simple. I like the Halo lore a lot and also the lore behind Guild Wars and Kingdom Under Fire.
FAIL on my part for not including Metal Gear, I don't know what I was thinking because I love the MGS games. I will do a round 2 and include Metal Gear in the next poll after this one gets enough votes.

As you can tell from my avatar, I'm a pretty huge Baldur's Gate fan. I consider them to the be pinnacle of storytelling excellence in the medium. However, I would choose BioShock. Granted, it is a retelling of System Shock 2's story and the endings were pretty poor, but the setting is totally original and the story is quite compelling. It even explored themes that would consider to be taboo. I was going to choose Half-Life, but the original Half-Life's story wasn't anything to write home about.
Other, Mass Effect. That's a pretty terrible list when series like The Legend of Zelda and Resistance are there in place of Mass Effect and Dragon Age.
