Well all the Reapers look a bit different, so maybe that squid-type form was common at one point the way anthropomorphism is now. Which means they convert all the space-faring races, leaving everyone else (like us 50,000 years ago) for the next round.
EDIT: Or maybe humans are the most awesome this time, so yeah someone's getting annihilated by Terminators 50,000 years from now.
Well if that scion were the first step of making a new Reaper I'm with you. But the whole point of that ending is to partially reveal the Reaper's motives. Otherwise they're just big angry dudes.

There is dialogue from both Legion ("One ship, one will, many minds.") and Soverign ("We are each of us a nation.") that implies this is the case.

IDE hypothesizes that it's the means of Reaper reproduction. Also "we are you genetic destiny" makes it sound like the Reapers provide the races they destroy with a weird kind of immortality - by melting them down and turning them into horrible space monsters.
