But I think my biggest issue with the main story is it feels completely unimportant and it's impact on the total world is, well, none from what I can tell. Unless you count a couple of NPCs congratulating you on fending off the "world-eater." Outside of that you get a couple of cool shouts along the way and are forced to kill one of the more interesting characters (P-Dragon) in the whole game, to no gain story or otherwise. You changed more in the world doing the Stormcloak/Imperial quests.
I haven't finished the "main story" in any other TES games, and totally get that it's pretty much not the point of these games - but shouldn't the main story have some sort of meaningful place outside of all the other side/college/guild stuff? The Deadric stuff is more intresting and they tend to boil down to 40 minute micro-story's versus the 8-ish hour Dragon Born quest/main story in Skyrim. I think that over all it's a lack of complexity to the main story, and overall game for that matter, that's really what bugs me. The feels more like an RPG lite with a shit ton of things to do, rather then a complex RPG.
I am still happy with the round of short/mini/micro stories I got to experience in a cool world (I don't spend 150 hours and almost S-rank a game if I am not having fun), there is just a lack of depth/complexity in the game (See: TES:O, BG:SOA, DA:O, Arcanum, etc) that I myself am missing that is also reflected in what should have been a much larger and more impactful main story.
