I'll update this with reasons later, I thought i'd just jot down the characters I like for now.
NOTE: I'm following the "One Character Per Franchise" rule, with the exception The Boss and Meryl, who lived during very different time periods in the same franchise.
I won't be on much, but i'd like to hear your comments and suggestions for the list. Just try to keep them clean.
(Metal Gear Solid 3: Snake Eater) Leader of an elite military unit, master of CQC, wields a kickass Patriot pistol, one of the greatest soldiers of all time, and she was THE Boss before BIG Boss. Yeah, i'm pretty sure you can't top that.
(Metroid) Intergalactic bounty hunter and female fatale, Samus is a very well developed character and perfect for a high position on this list. If her unique traits and personality don't turn you on, her arsenal of weapons, agility, and body surly will. Let's also mention that sh'es yet to star in anything but a five-star game.
(Tomb Raider) She carries pistols on both hips, can climb better than Atlair after cramming 10 cans of Red Bull, and has some of the most realistic characteristics yet in a video game. Oh, and did I mention her tits are huge?
(Uncharted 2: Among Thieves) She was a hilarious part of Uncharted 2, was nice and spunky, but could be tough and brutal when she needed to. She even pushed her partners aside at some points to focus on her work. That, and the camera zoomed in on her ass like eight times throughout the game. In the words of Nathan Drake, "I'ts definitely an ass worth saving."
(Metal Gear Solid) Romantically involved with Snake at some point after the Shadow Moses incident, she's also a tough and trusted leader of the FOX unit. Did I mention that she also carries a badass Desert Eagle and is the absolute best singer in Metal Gear Online?
(Brutal Legend) The fact that she pulled through despite being accused of a traitor half the time, and that she's also a good example of a hero-tuned-evil who understandably went on her own makes her a good fit here. Also, she hilariously kissed Eddie right out of the blue. Back off lady, we totally own that!
(Resident Evil) A very loyal parter to Chris and a nontraitor, even when brainwashed. She's a kick ass girl that won't run around trying to lose chasing zombies screaming like an idiot like you see in those horror films! One question still remains, though: When the hell did she dye her hair blonde in RE5?
(Half Life 2) With most gaming women, their mainly focus on just their looks to be a developed character, but not Alyx. She'll beat the crap out of guards, robots and zombies alike, and look good doing it. A perfect example of a character that is great on their own with having to show off her body.
(Street Fighter 2) The thing with Chun-Li is that she'll kick your ass in a fighting tourney, but make you feel good about it with her trademark giggle. Also being the only female character among the original eight from Street Fighter 2, she paved the way for female characters to come.
(Paper Mario: The Thousand Year Door) She might not have the figure you're looking for, but she's a tough and loyal partner to Mario who stayed with him through thick and thin. Also being able to stand up for herself and kick ass in combat, sh'es much more than just a mushroom that dies from being stepped on or a slutty chick who has a thing for half-assed "vampire" disco balls.
(Perfect Dark) Beating the shit out of everything in sight, using a massive arsenal of weapons, jumping onto helicopters while trying to accept the death of her father, and doing a bunch of other stuff all while wearing super tight spandex? ..............OK then.
(SSX) Do you know anyone that can shred down a mountain while breakdancing in the air on a snowboard while shouting "Suck it up!" to the punk she just beat off their board? No? Good, that means Zoe is one of a kind.
(Bayonetta)
She shoots pistols with her feet, summons demons with her hair, slays angels in heavenly environments, and is the female equivalent of Dante from Devil May Cry. Yeah, that totally isn't insane yet somehow sexy at the same time!
(Ninja Gaiden)
Ok, I don't know how you're still a well developed character with clothes that tight, but she just is. A very fun parter in the Ninja Gaiden series and can slice through a demon's body in one cut.
(Heavenly Sword)
Scantily clad women are often just thrown in just to be a sex symbol, right? Well, not Nariko. She'd slay the crap out of anything to protect her clan, and actually had a personality, unlike those primal-based primitive weapon wielding characters that were just thrown in and ruined the franchise she was in.
(Soul Calibur lll)
Normally the problem with some female characters is that they have absolutely no personality. Well, not Tira, she has two! Yeah, I guess being a servant of Soul Edge is a tough job and all, but if it makes you happy, then more power to you, you crazy raging psychopath, you!

Why is it that an undead vixen with absolutely no personality that slays anything in her path with out a sound still hot? Oh yeah, that's why.
